Abstract: The genetic diversity of 40 brown cottons and 21 green cottons were analyzed by SSR (Simple Sequence Repeat) markers. The results showed that a total of 268 and 240 alleles at 66 polymorphic SSR loci were detected in 40 brown cottons and 21 green cottons, respectively, with the average genotype diversity index (H) of 11408 and 11350,the average maker diversity (H) of 01729 and 01713,and the Jaccard′s coefficient of 01643 and 01677,respectively.Brown cotton could be classified into 8 main groups and green cottons into 4 main groups by clustering analysis with the unweighted pair-group method of arithmetic averages (UPGMA).The result of cluster analysis was coincided with the pedigree information based on the genetic relationship of lines developed by CCRI.In a summary, the genetic diversity of brown cottons was greater than that of green cottons.
