Abstract: Morphology and ISSR Marker and their clusters analysis were carried out in 5 M. sativa L.,3 M. falcata L.,3 alfalfa with cream flower and 3 M. ruthenica L. for analysing the genetic relationship to further reveal the taxonomic relationship. The results showed alfalfa with cream flower had the significant differences in flower color(cream) and pod(1.0-1.5 coils). In cluster analysis,2 groups were clustered between 3 M. ruthenica L. and 11 Medicago L. which meant the significant at the genetic distance of 15;at the genetic distance of 10,3 groups were clustered in 5 M. sativa L.,3 M. falcate L. and 3 alfalfa with cream flower. From the relationship, M. ruthenica L. had the closer relationship than that of M. sativa L. and alfalfa with cream flower;alfalfa with cream flower had the closer relationship than that of M. sativa L.. At the genetic distance of 0.80,4 groups were clustered in 5 M. sativa L.,3 M. falcata L.,3 alfalfa with cream flower and M. ruthenica L. in ISSR Marker,by the genetic relationship, alfalfa with cream flower had the closer genetic relationship with M. sativa L. comparing with M. falcate L.,but, M. sativa L. had the equal genetic relationship with alfalfa with cream flower and with M. falcate L..
