Abstract: Polyacrylamide gel electrophoresis was employed in the present study.Functional leaves at adult stage of 172 Capsicum accessions were sampled for peroxidase(POD)analysis. The basic POD zymogram of Capsicum was first presented on their isozyme performances.12 isoperoxidase bands were determined in its zymogram.Fuzzy cluster analysis was used in exploring the phenotypic POD isozyme bands frequencies of 7 species and 4 subspecits(172 accessions). It is concluded that the relationship between two subspecies of C.annuum and that of the two subspecies of C.baccatum is very close,respectively.C.chinense was close to C.frutescens while these two species are fairly far from C.praetermissum.In addition, these three taxa are much farther away from C.annuum.The other three specie C.baccatum,C.chacoense and C.eximium have a much greater distance to C.annuum.The present result provides an order of possibility to use the genes from its close relatives in pepper breeding programs. The genes of C.annuum var.minimum var.annuum then follow C.frutescens,C.chinense and C.praetermissum.It is difficult for C.annuum var.annuum to use the genes of Capsicum, such as C.chacoense,C.eximium and C.baccatum.
